Now, I'm not privy to all of the details in this situation, but hey, hold out some hope if you're fond of the character. :)
I hate to wax nostalgic and bother you with a pointless story, but I'm going to do just that. When I came back to play this server, I came up with a great concept for a Mystran paladin that I thought was the cat's pajamas. I went through the process of making friends, allies and enemies IG; I plotted and schemed; I made a sincere attempt at fully developing - in my mind - one of the most interesting concepts I had ever come up with. I loved it. And then King of Hearts decided to shit on my plans.
Jokes aside, sometimes things happen IG that you don't plan for with your character. Whether it's allowing your character flexibility to grow from events or experiences, or allowing other characters to affect yours, to your benefit or adversity. Ultimately, it comes down to being open to the idea that a character exists not only for your enjoyment, but for others' enjoyment as well. It might not always go the way you want it to, but that gives you the bonus of getting to create a new awesome concept if it doesn't. :D
I don't know if that helps bring some perspective to your situation, but I hope it does.

I can sympathise with the scenario, though it's really not one i've been taken in with so much before. I haven't found a way to soften the blows myself either; at times like this it's better to just take a step back. It's a given that in a game where ideas like PvP, reactive NPCs and so on exist, sometimes one player's idea of enjoyment is not that of another's; no one can call themselves the perfect antagonist. Whether it's because you are seemingly not given a chance to fight back or because you have to play through a character you've begun to consider an aspect of yourself, or of some trait you can't imagine applying in life but greatly respect - to watch that be dragged through the mud and meet an undignified end because someone else decided this is what the character deserved.
Just hang in there. It's people who form this sort of connection to their characters and others who bring CoA to life. You create something so vivid, so unique that no matter what happens, you know people won't forget you. Not because of levels, battling hordes of monsters, running flashy events - but because of the strength of character: the real, unadulterated charisma.
So there is no way I can offer to soften the blows, but all I can say is to not let it get to you. CoA without such vivid characters would be no different than World of Warcraft minus the mounts. People are welcome to disagree with me on that point, but this is my honest opinion on the matter, and what puts the Roleplay into the game. As always, the only person who can soften the blows is the one dealing them, and it's up to them to find a way to do it. Just like I would hate to chase someone from the server by being any more brutal than I have to be to their character - and don't forget that there is a human being on the other side of the game board - most of the time going so far as to leave my own character vulnerable for the sake of building something rather than destroying. Just hang in there, and be proud that you stuck by the character through thick and through thin. Bravery isn't leading the charge against twenty orc elite warriors because there will be no bad consequences, only rewards if you succeed; it's facing up to the kind of task that will cripple you even if you succeed and is lined with characters and NPCs wanting to bring you down long before your goal is in reach. Pure, unadulterated strength of character. Something to be more proud of than any amount of levels, loot or political influence.

And honestly, it would be a flat, dull game world if there weren't consequences for the things people do; good or evil. That's part of the game world we've built here, instead of being hurt, be glad that you did so well that people reacted to your character and did what makes sense.
